Editing MPEG4 Video Content

I am using a Niagra pro II encoder to create my live Flash streams to Brightcove for live events and at the same time am creating an MP4 file for VOD.

Unfortuately I need to clean up my MP4 file when I am done and in doing so when I upload to Brightcove my audio and video are out of sunc.

Currently I am using MPEG Clipstream to make the quick edit.

Any suggestions on another editor i could use for MP4 files? I don't want to re-encode just clean up the head and tail with a mark in and out.
